在对单细胞测序技术的了解,质量控制、比对、量化(上游作业)先检查测序读取的质量。对测序质量差的数据进行剔除。然后将测序结果与参考基因组进行匹配。在这个过程中,需要通过设置一定的阈值来去除一些低质量的单元格或读取。这个过程的结果是一个行为基因的二维矩阵,被列为细胞。二是特征选择与降维简要描述我对特征选择的理解。特征选择就是从现有的特征空间中选择比较具代表性的特征。如何解释代表性,就相当于能清楚区分两类样本的特征。
在得到的二维矩阵中,特征空间是符合表达条件的基因数量(非常多)。然后特征之间的相关性(基因表达之间的相关性)减少了数据中固有的特征数量。特征提取和特征选择方法可以简化后续的数据分析。主要步骤包括:去除低表达、低变化的特征。线性投影(PCA)将数千维缩减为50~100个特征(具体数量可设置)。减少数据的稀疏性单细胞测序得到的矩阵是一个稀疏矩阵(即大多数基因的表达值为0)。对数据扩散进行预处理有助于克服稀疏性,从而提高可视化和聚类分析的效果。
双重:来自两个或多个细胞的错误数据集成(物理条件:在同一液滴中捕获的细胞或偶尔使用相同条码的细胞[参见具体的实验程序])。虽然通过计算方法可以在一定程度上消除数据污染,但由于细胞类型的真实数量是未知的,因此应该谨慎对待结果。通过单细胞测序获得的细胞类型需要借助其他技术来确认,如空间转录组。
有用的可视化将单元格嵌入到二维或三维空间中,优化单元格的布局,使它们与高维数据之间的距离接近。然而,这种维度处理并不总是很好的,它们是高维数据的失真。这种方法只能用于探索,而不能用于检验假设或得出结论。离散聚类和连续潜在因素单细胞测序数据比较简单的描述是一个离散的簇或具有不同分子标签的细胞群,如分级聚类。但是,聚类分析本身并不能提供统计可靠性的证据。
